Kumandra, a prosperous land ravaged by evil spirits, is ravaged by the Druun, who turn people and dragons to stone. Kumandra's people are revived but not the dragons after Sisu, the last dragon, concentrates her magic into a gem and banishes the Druun. Kumandra's people are divided by a power struggle over the gem into five tribes called Fang, Heart, Spine, Talon, and Tail, which are named after a dragon-shaped river that flows through them.

Raya, the daughter of Chief Benja of the Heart tribe, is trained to guard the dragon gem five hundred years later. Benja believes Kumandra can be reunited, so he holds a feast for the leaders of all five tribes. As Raya takes part in the feast, she befriends Namaari, the daughter of Chief Virana of the Fang tribe, who gives her a dragon pendant and describes how the mythical dragon Sisu still exists and can be summoned.

Raya shows Namaari the gem's location because she trusts her. Namaari betrays Raya in order to help Fang steal the gem. The other tribes arrive as Benja is alerted to the attack and start fighting over the gem, which breaks into five pieces in the scuffle. As each tribe steals a piece of the gem, the Druun awaken, conquer Heart and its people, and spread across Kumandra. Raya is saved by Benja by throwing her into the river before he becomes petrified of water, observing the Druun's fear of water.

Raya treks across Kumandra for the next six years in order to locate Sisu so she can create another gem and banish the Druun once more. Sisu is summoned at a shipwreck in Tail; Sisu admits that she did not create the gem, but rather wielded it on behalf of her four sisters, each of whom contributed magic to it. Sisu and Raya resolve to retrieve the stolen pieces of the gem, reassemble it, and use it to banish the Druun and restore Raya's father and others who are petrified.

The duo travels through Tail, Talon, and Spine, recovering pieces of the gem and making new friends, including Boun, Little Noi's baby, and Tong, whose family was destroyed by the Druun. The Fang tribe is pursuing Namaari in hopes of acquiring the gem shards. Not fully trusting their new companions, Raya insisted that Sisu remain disguised as a human, but Sisu revealed herself in order to save Raya from Namaari.

Raya is persuaded by Sisu to work with Namaari instead of stealing the final piece of the gem at Fang. Namaari gave Raya a pendant years ago out of trust. As a gesture of trust, she returns it. She threatens them with a crossbow, torn between her responsibility to Fang and her desire to help defeat the Druun. Namaari's crossbow fires and Namaari kills Sisu with his crossbow after Sisu attempts to calm Namaari with her sword.

After Sisu's death, Fang's protective canal is drained, allowing the Druun to take over. Namaari, who is grieving the petrification of her mother, is pursued by Raya. The gem pieces are used by Raya's companions to evacuate the people of Fang during the fight between Raya and Namaari. After defeating and preparing to kill Namaari, Raya realizes her role in Sisu's death due to her inability to trust people.

Raya remembers Sisu's courage as she watches the Druun gain ground on her group. Having shown her faith in Namaari by giving over her piece of the gem and allowing the Druun to take her, she urges the others to join together and reassemble the gem. 

The rest of the group follow suit, and Namaari reassembles the gem before she is petrified by the Druun. Once the dragon gem is reassembled, the Druun are vanquished and all victims of the Druun, including the dragons who resurrect Sisu, are revived. In Kumandra, the tribes reunite with their lost loved ones, including Raya and her father, and reunite as Kumandra.
